After finishing 7 I decided to go back and play the first few RE games. I am in the middle of playing the PC RE1 Remaster on twitch and its excellent.
So should I play an emulated version or the native PC version?

I've always thought the Sourcenext PC Version was the best. It might be in Japanese but English patches are available.

If your computer can handle it than the best version is definitely the gamecube one in my opinion, the graphics (on the highest settings and with the right dolphin version) are just so much better than the ps1,PC,dreamcast and N64 versions, the PC version however has the better features such as unlockable modes being accessed from the beginning and also Leon and CLaire story being made into one. But if your a graphics man who wants the best graphics out of RE2 then Dolphin emulated RE2 is the best way to go, if you want more out of the gameplay than its the PC, and if your pc can't handle either of the two than go with the Playstion version but truth be told its the most inferior because its the original with no new added features or touched up graphics like the later versions.

Now the next thing is trying to get it to run in borderless window mode.

Given that the roomfiles can be completely redone and new models and the like can be important, I'm still kind of surprised that despite the popularity of 2 and 3's PC versions still going that no one has ported the higher res backgrounds from them over to the PC version. Not to mention with the PS version, depending on whether you're using an original or the DualShock version Chris may not or may be in Battle Game too off the top of my head as another general difference too. Though also with Dolphin - if you were to use a current version, you're kind of shit out of luck if you're still using a 32bit system as Dolphin's current versions are all only 64bit unless you can dig up an old release. Most of the Bio speedrunners are using PC versions, specifically the Sourcenext version so there's likely guides on handling that version around too. Though if that's the intent, running it in English is frame slower than the JP text.

I think you are right now. Got home from work and started on RE2 Sourcenext. It hated my Xbox 360 controller and rumble didn't work. Also stuck at max 640x480 and even dropping my windows res to match I couldn't get borderless window to work................then it crashed right when I got to the police station. I downloaded the gamecube and luckily I already had Dolphin and I am on a 2015 i7 processor and a Nvidia 960 so its now running flawless at 1080p with AA on. Granted unlockables are nice but having never played RE2 I just care about the story and experience and unlockables are very low priority compared to a solid experience especially since I am streaming on Twitch.

Sounds great, I find I get the best graphics out of it using the version Ishiiruka Dolphin since it has XBRZ texture filtering which makes the backgrounds in RE2 and RE3 much cleaner and clearer, that on top of the high res UI textures here, forums.dolphin-emu.org/Thread-resident-evil-2-high-res-ui-textures-v2-2-ntsc-ghae08And also the updated and new character textures here, (if you decide to use makes sure to delete "GHAE08_fc207283_9" texture since it leaves black box under model) So using these textures as well as the best and highest settings from the Ishiiruka Dolphin version with XBRZ texture filtering makes the game pretty much into a pseudo Resident Evil 2 remake in terms of graphics.

I got XBRZ enabled but are any other settings worth messing with?

I'd say just experiment with all the settings turned as high as they can go and just see if your PC can handle it, one thing in particular that helps the graphics is checking that the Anisotropic Filtering is at is highest of 16x and also that the internal resolution is set as high as your PC can handle, mine personally is not the best but it powerful enough to handle 5x internal resolution and my game looks great, if you PC can handle it I would say tick the highest resolution it offers (which is 8x) to get the best result.
