trying to add alphas into textures, how to save it?
DXT5 and DXT3 seems to mess up the texture, DXT1 gets it but no alpha.

Well before you change any texture make sure if the original texture is DXT5 or DXT1 many of the Diffuse textures are DXT1 but there is some that are in DXT5 format so in other words textures with Alpha channel most be saved in DXT5 format.
¿Witch texture you want to replace and from what character?

Yea the Dress texture from Ada its DXT1 format if you save the texture in DXT3 or DXT5 format will not work so Dress texture most be DXT1. ¿What character you want to replace her? and ¿What type of texture you want to use?

Well the best way to know if they are DXT1 or DXT5 is with Photoshop or other programs like IrfanView that tell you what kind of format is and yea there is no way to add an alpha to a DXT1 texture =/ the only way i see to do that will be:
Mix the dress texture with the eyelashes or hair so that will keep the alphas on the dress but could or could not work and create some transparency errors.
or just rigg her over other character that have some diffuse texture in DXT5 format.

The flower is in DXT5 format right? if that´s the case you have two options -Mix UV´s from dress and flower in a single texture -Use the LOD from the flower. As for Photoshop just open the texture if its DXT5 format will have and Alpha 1 channel on it if not will not show any.
