There seems to be a bug involving the reunion mode melee attacks with HUNK. If he is paired with one of Chris' partners, (which normally causes uppercut and neck break to become Rising Upper and Hammer Elbow), HUNK will be unable to use any leg melee attacks at all. Instead, HUNK will stand there and when pressing the prompt, a dust cloud of sorts will form at his feet, but no animation, damage, or anything else will occur. This makes playing with as HUNK when your partner is Rebecca or Barry remove any kind of leg melee. Given that some of the Leon mods over Josh have Maximum Straight overwrite the custom mod melees, I'll assume (with my very limited knowledge or RE5 modding) that this might be not fixable while still keeping HUNK over Heavy Metal Chris, as it seems to persistently cause issues for melee changes on Reunion templates. If it isn't then I would (perhaps incorrectly) assume HUNK would only be functional with custom leg melee moves over a base-game Chris that does not have Reunion moves available.
That being said, in Leon over Josh, although melee is overwritten, having Maximum Straight instead of Roundhouse is better than having your melee outright deleted and being unable to attack.
So the ideal solutions I’d assume would either somehow have HUNK still use whatever melee it is he does for Leg Front, and still use NeckBreaker for Leg Back. If not possible, second best would be at least giving him Rising Upper and Hammer Elbow functionality, so although he doesn’t have his custom moves if paired with certain partners, AT LEAST he isn’t broken.
The mod other than that bug is fantastic, great work to you and the sources. It’s very high quality and the bug is definitely a somewhat niche case and easy to miss I’d bet.

HUNK has NeckBreaker, which is a move default to Chris, no alterations needed, and that breaks as well. So I, maybe incorrectly, am assuming the issue isn’t so much custom melee, but a LACK of files for reunion. Your custom melees in the Leon mod posted a few days back has Roundhouse replace Hammer Elbow, and with Reunion Partners, seamlessly with zero glitches becomes Maximum Straight. So custom melees that don’t game break when reunion partners are present is possible, as long as them being overwritten in specific partner match-ups is an OK end goal. I don’t think preventing the partner melee upgrade is easy or even possible with current tools, but keeping the custom melee while also preventing the “no melee at all” seems like it’s possible. Perhaps if you have the proper LMT files or editing, HUNK could have similar properties to Leon, where the leg melees are custom normally, and when they switch and are overwritten by reunion, the reunion melees are functional. It could be apples to oranges though. Maybe editing Josh is more straight forward as his DE/Reunion arc is more distinct and easier to parse than subtle differences between base game Chris and Chris cos3/4 arc which have the new melee gimmick?

I haven't personally edited a Reunion Character much, and when I have I've left their special melees as is. But yes, you can swap any melee with another move assuming it will connect to the enemy via the hit file (typically has to do with how far the move reaches), the only ones that can't are the grapple moves, which need to ideally be swapped between each other or not at all. The melee set could definitely be written to not have special moves at all like you said, simply repeating the base set over the extra ones. Only one being an issue probably would be Chris's since it replaces a grapple! The problem that happened here is that base game don't have those extra few moves, so Hunk's base LMT file when applied to Reunion put their animation list into a different order. When the game pulled those new moves it instead pulled by jumping, reaction, etc type moves instead.
