You need to make sure the mod is compatible with Fluffy Manager. Usually, a mod compatible with the Manager has a folder named NativePC_MT, a modinfo.ini file with the mod name and description and a screenshot image so it all shows up in the manager when you put your mouse on top.

If none of these things are present then you won't be able to install the mod properly, it will tell you that it installed when it hasn't.
