I'm having the same problem, but I'm having trouble extracting the EM folder

You should select "Output To Folder" rather than "Same As Input Folder". Then just select "Browse", and it should already have the GCA folder selected, all you have left to do is click "OK", then extract as normal. The extracted file should now appear in your GCA folder. As for the first extraction, it's likely it did successfully extract it, but it put it into another folder rather than the same input folder. You could try to check your game files or your User files to see if it put it there.
EDIT: Just realized this is a four year-old post. Hope the person who asked found the solution for his problem.
