I can tell you why some of the issues are happening.
there's no shadow because you only modded over LOD1 and the same thing for when the model is further away. there's multiple instances of the same mesh when importing a model. this is for different levels of quality for how far you're away from the model (aand for lower/higher mesh quality settings. the lowest quality version is the model that is used for casting a shadow
the head is clipping throught the coat because the colar isn't skinned to the neck/head bones. and it's splitting between the legs in the back because those vertecies are skinned to one leg only.
